2. To align your sequence data, you must first create a new AlignR Project.
Open MCBGallery 1, it it is not already open.
Click the post-sequencing actions button on the toolbar.
In order to assemble the data in a new AlignIR project, an action set must be created that performs three functions. First an actions is needed that creates a new AlignIR project for the sample data. Second, the sample data must be loaded into the new AlignIR project and the last action tells AlignIR to assemble the project.
Click Add and select Create from the Add menu.
Click Add and select Append to create the second action. This will append the sample files to the project created by the Create action.
Click Add and select Align to create the final action.
Click Save, name the action set Align and click OK.
All 3 actions are now part of the new Align action set and should appear as shown below. The next step is to configure each of the actions to perform the function that you want them to.
Click the arrow in the destination column of the Create action.
Click the Browse button in the Destination window.
Use the create folder button to create a folder named MyAlignIRProj that will contain the new AlignIR project. Select the MyAlignIRProj folder and click OK.
Click the arrow button in the Samples column of the Append action and select MCB_Buccal_trial1_700 from the popup menu so that only samples from the 700 image are included in the assembly.
Click the arrow button in the Destination column of the Append action.
Click the Browse button in the Destination window to select the directory that contains the AlignIRproject to which the sample files will be appended.
Select the MyAlignIRProj folder and click OK.
Click OK in the Destination windo to close it.
Click the arrow button in the Destination column of the Assemble action.
